It just follows the algorithm you set. So if you have regular FM operator 2 going into filter FM operator 1, op 2 will filter FM the op 1 (and you can set the dry/wet level of modulator signal coming into the filter, too!). It's really quite straightforward.
The only thing I found a little confusing (or, more exactly, a little unexpected) was that Filter FM operator filters takes only single input - signal that FMs the filter.
The waveform to be filtered is produced in the Filter FM operator (can be any of the many predefined waves), so you cannot build arbitrary operator stack and then feed it into Filter FM operator.
(Actually, it is not that confusing, as each operator has only 1 modulator input, 1 internal wave and in case of FM Ops, 1 feedback input.)
