Thing is i think maybe to sequence the variation is the wrong way to go about it, maybe to automate it. i have no experience of automation.
A score setup would also do the trick because i would see more music in less space and hence not loose track of what is going on in a 64 step sequence.
Hey, maybe a bit late now but I think mutating the notes of a sequence using automation is usually a bad idea (it's difficult to blindly draw the right transpose values in the automation envelope).
If possible, try to control the pitch using the MIDI keyboard (or Piano Roll) instead.
Many step sequencers allow to transpose using MIDI notes. That way you can get creative on the fly and control your VST sequencer of choice live or using your DAW sequencer.
If you want to change more than just notes, pattern exchange while running (keeping the current position) would be an option, though not every step sequencer offers this. This way you would keep everything as is and just play a different pattern for a moment.
Another option is to split your main pattern into e.g. 4 parts of the size of a beat each. In your DAW sequencer you then sequence them to play in the regular order and when you want to change something, you simply rearrange things and insert patterns with a different beat.
There is also a step sequencer called HY-MPS2 which works by assembling such mini-patterns, each representing a beat, and you can create several chains that form your effective pattern.
