How to seperate files (applications & samples) into seperate hard drives on a Mac?

I currently have all my applications, projects, samples, pics and everything else on one hard drive. I'm going to be adding a second hard drive in the optical bay. I wanted to know how do I know what files to seperate and put on my OS/applications drive and which to put on my samples/projects drive? Is it as simple as drag and dropping the applications folder onto the correct hard drive? Try to find all my samples and drag them to the other hard drive? Should I use Apple's Migration Assistant?

I'm not really sure what the best way to do this so I won't loose any data. Any help would be greatly appreciated.
